I don't believe it. Mostly because I don't believe Jose and/or the rest of the staf could be that stupid.

That would be disturbing if it were true...
But the article reads like sheer conjecture. “Hey, Reyes started wearing Under Armour cleats instead of Nike, and then his leg got hurt. The new cleats might have caused the leg injury.” Sure, they might have, but there doesn’t seem to be any reason, other than Lennon’s hypothesis, to believe that they actually did.

Well, the article does seem to imply that Jose wore custom made Nike's prior to switching to stock Under Armor shoes.
Sounds like a stretch, but it’s a possibility.

unless underarmor makes shoes out of solidified polio, theres no reason for them to have such a crippling effect on a guy every single time he tried to run.

I don't think it's as simple as that
If a NASCAR guy went from a tricked out Impala hand-built by MechEng PhDs from Stanford to a stock Kia SUV sold by a guy in a toupee and suddenly started losing races, you couldn’t prove the car caused the change.
UA doesn’t know jack about shoes. They only started making them like 2 yrs ago. They’re probably full of old newspapers or ground up orange peels.

I think it's a ridiculous assertion that his shoes caused him to tear every muscle in his body
but why on Earth would a professional athlete switch from custom made shoes to stock shoes?
